I have access to a Gr Cherokee 5.9 liter rolling chassis. Can I swap this into my 88 Comanche after shortening the bed and making other engine/tranny support brackets. Any suggestions? (Welding and other bracket work is not a major issue).

well of course you can........with welding and fab work you can stuff anything into anything..........  
solid axle chevys cant be beat

Given that Comanchee has no frame and you are going to have to do some cutting to get it to fit I would suggest not too. If  has a 2.8 in it now, a GM 4.3 will bolt right up to tranny.
